I've been trying to make a sound like the guitar riff from 0:52 on this video with virtual guitars such as Ample Guitar and Shreddage. I've been playing around with amp sims (Guitar Rig and Amplitube), but can't figure how to make it.

First time, I thought it must be palm mute, but it doesn't sound like it. I dunno.
Any presets recommend?

Sounds more like crunchy bass guitar to me with some light guitar mixed in with it. Try using one of the Submission Audio basses in DI or CLEAN mode and run it through a modern Ampeg SVT, either through the Suite or Plugin Alliance and play with the EQ.

Surely! But I just wanna know how to make the guitar tone. The organ sound is easy to make.
