The FX you mentioned, is it a VST (regular FX) or a VSTi (virtual instrument)?

Some VSTi's require the track(s) to be 'Record Armed'. Also, you may have to set MIDI input for track.
Track monitoring may also have to be on. Most VSTi's work as soon as they are added.

You can setup Reaper so that it is track focused. In the manual and some youtube videos on Reaper Mania & The Reaper Blog.

Please post a screen shot so we could understand better what's going on.

I changed this thread to Reaper, as it's more suited category.

Making sure that you applied vst to effects and not input fx.

ptpatty mentioned the one thing I thought of after sigingin out. 'Input' FX versus 'Track' FX.

My thought exactly. It can be only that or OP inserted his fx on the wrong - empty - track.
Final possibility a non authorized plug (or mistake made while using a cracked plug in install instructions). Some plugs don't process audio until rightfully authorized (AA plugs for instance, PA too, some hard ilok protected plugs also, on top of my mind).

Screenshots would clearly help, of both the session/mixer and plugin manager of the problematic track/fx.
    Cheers.
