When I cut up an audio region on a track it will pop and clip at the beginning and end of the cut up regions. Is there a way to tell logic to automatically add super small fade in and out on all regions so popping never occurs? Otherwise I have to manually draw all them all the time.

Doesn't Logic have "cut at zero crossings"?

You can lasso select all the regions in your session, then in the region inspector(Press I to access the inspector) you specify one fade in or fade out, and all of the regions get the same fade.

You can set a small fades through a selection in the inspector by selection once you have a default fade you can perpetuate it to new selections (group or single) with the "Apply Last Fade" key command [ ⌥⇧X ] is the default so if you have not messed with assignments it should work for you.
