So I have K'd Kontakt 7.3 and a few k'd Libraries on Mac OS

If I install the legit 'Native Access' to be able to grab free legit libraries that NI give away now and then, would this mess up all my k'd libraries too?

Thought Id ask before installing, as I don't want to mess up my libraries and set up, just for the sake of a single Free NI plug in! :)

No, unless they've changed the process Native Access simply assesses libraries it finds on your drives and defines them as licensed or not, regardless of their actual status - it doesn't disable any licenses or overwrite cracks. Where it can be helpful is in "waking up" older libraries that keep disappearing from the libraries window - just run it and quit, then restart Kontakt.
