It happens when you quit Kontakt as far as I can tell rather than whilst you re-order your libraries. Until you quit, Kontakt caches the changes...

If installed from an ISO image and in the "default" location, it's more than likely in your startup drive/Users/Shared folder…

Perhaps Kontakt's own library order cache file is corrupt or not being re-built when Kontakt is quit. I'd say throw it away manually if I knew...
