Is the specialized output of DAW software different from each other? Are their programming algorithms different? Does the DAW environment affect the quality of plugins?

Why in the world people use Pro Tools more

Short answer: No. If you do exactly the same in both DAWs, the result will also be exactly the same. But different DAWs give you different options and tools and thus your result would most likely be different, since you won't use Pro Tools in the same way as you would use FL Studio.
