What I can see from your first pic is that the first note at 9.1 is red and has a velocity bar at the bottom, the second is blue and has no bar. My suggestion would be, try to copy the first note and see if this works.

You mean he accidentally added a note with zero velocity? [IMG] (no offense @GreyMakesMusic)

From your first image following up on Baxter, you can use the pencil tool and either manually add the velocity to each note (see arrow where) or if there are a lot, use command+A selecting all of them while in the MIDI editor, then using the line tool at the end of the same toolbar and do entire groups, dragging across the velocity section of the screen (where the arrow is pointing) if the velocity level is relatively the same.
You can do the same for any controllers selected at the base of the MIDI editor.

P.S - If you do a select all and then mouse-over the bottom region,, vertical arrows will appear if you simply played them all in but the velocity you liked when you played it is way too low, you can click+drag the played in velocity upwards exponentially.

It saves the velocity you choose (i.e zero). Just type in 127, or whatever you want as your standard velocity for new notes, in the box just to the right of your toolbar (that says 0 right now) and it will save that.
