Kick in the key of your track or 5 semitones/steps higher(perfect 4th) and align the sub with kick along with sidechaining is a common practice.

No, you don‘t. I almost exclusively use this plugin on acoustic instruments recorded with two microphones or more.

When you duplicate tracks and use different eqing on each one (e.g. Bass), then maybe auto align suggests to move one track a few samples. But trust your ears more than the automatic feature in this case.

When using multi-mic'ing (drumkit, amp, etc) and when aligning double-tracked vocals, usually.
There are also times when you want to align boom mic (moving) with the collar mic (fixed) on actors, but that is for film audio. But you get the idea. Phasing can be a bitch.

when 2 or more waveforms overlap, they produce certain result, it's up to you to decide if you need to shift/adjust any of them for overall better sound (be it more punchy, or different tone, timbre etc..)

when sampling individual hits I would start with determining the noise floor,
cut out anything below. Then zero cross on the start and end.

I sometimes do that manually for tightening and aligning left and right rhythm guitar. I should try auto align and see how it works.

Yea, so if the track is in the key of E then your kick should be tuned to E or A. Sidechaining the kick to the bass because it will make your kick punch through the mix better and also keep the low end balanced. When you have the kick and lows in phase with each other(aligned), it will add volume so sidechaining will give more headroom. You can also try sidechaining with dynamic EQ and only sidechaining frequencies that clash. Izotope neutron is good at this and melda dynamic EQ works pretty good

TDR Nova is a free dynamic eq with sidechain option. The single band's dynamic function is shown at 7:30 in the vid, but I recommend to watch the whole vid.

Interesting how waveform alignment can lead to dynamic EQ'ing. :)
