    Hi snubz!
Check up chapter 12.2 "Importing Non-Native Files Into KONTAKT" in the Kontakt 5 Application Reference (starting at page 94 ff.).
This message shows up when you try to save a project which includes a kontakt instance with those "non-native" formats (sf2,exs24,akai,E-Mu...) in it. Kontakt CAN handle all this different formats (even if your PC/Mac can NOT btw  ) but since they all use different ways of referencing their own samples, things can get confusing pretty fast and kontakt kind of "worries" about finding all the samples at the expected direction/folders. This happens to avoid even more annoying messages like the "samples missing"- dialogue. The best & safest way to handle non-native formats is to convert or batch-import them into native .nki format (see manual) BEFORE saving a whole project in logic.

Also, this message shows up when you did some kind of "destructive" sample editing IN kontakt which means the edits you made would effect the original SOURCE file. Let´s say you load up a whole song to chop it in kontakt, make some edits here and there, reverse this slice, normalice another one... Would be at the time now to re-save the edited file (normaly you get a warning to do so) but if you don´t do this you will get this message in logic when you try to save the whole project. But that´s cool because otherwise the original song (you chopped up & edited) would be overwritten with the edited one. THAT would be annoying ;) So just save the file in kontakt before saving the project or click yes like ArticStorm already said and then choose the folder where this new (re-saved!) file should be saved to. In this case i would recommend the logic project folder.

Hope that helps. Did my best to explain it but thats not my native language so just check the manual, it´s your friend ;)
    Best reguards
