Library Folder Grayed Out - Project Files Do not Auto Save (Mac El Cap)

    I just purchased a new harddrive -- (Im going to preface this with saying I am not the most technical guy on this site).. This second hard drive means I have two hard drives now -- and I was thinking I could use one to back up my computer hard drive, and the other one to store (and run) my sound libraries into kontakt and Logic.

    I hadn't gotten around to running time machine yet (because a friend advised me to hold off until I got a better hard drive that is more suitable for a mac).. So, in the mean time, I copied my HD to my harddrive, pretty much cloning it onto my external..

    At first, I haven't had any issues -- now, I am noticing that when I open Logic and look at "recent files" it's grayed out... The library option in my HD is grayed out as well .. Just now, I was working on something and did not save it.. when I tried to open it back up, there were no recent sessions.. nothing under alternative ... i have been looking for some hidden folder-- nothing... So, for one, I am hoping that one of you guys will tell me that there is some secret place where everything is stored.. I should have definitely saved it manually but, it just slipped my mind.. And I was working on it for probably about an hour or so .. there is no way in hell in normal circumstances that this file is not autosaved..

    And then my other question.. I am wondering if one of you guys can advise me on how to best "run logic from my external"... I think what might be the issue ( i am guessing), wondering if Logic is looking at my library file on my computer where it saves data and pulls data from.. and it is confused becasue its search is will continue through out my internal and my external.. and it is seeing my HD on my external too, and it is getting confused..

    Any pointers you guys can give me, i would greatly appreciate! thanks

    DAW (Logic) & Plugins should be on an internal HDD. If possible a SSD i can recommend. As i know Logic does a lot playing with system files especially saving, Plug-in data transfer etc..
    (Logic Apple Loops) or Kontakt Libraries etc should be on a External HD. USB 3 or Firewire

    Having a copy of the my entire library folder in my external.. do you think this is confusing my OS?

    well, with apple loops i got this problem too. I had a copy on a external HD and Logic has always found duplicate files because the already existing files on the internal HD.
    in other words, better only put the libraries Internal or external, but not both at same time.
    In logic there is also a section to choose where to save the projects etc..
